Guys, I also found that this problem happens when you have items/updates sitting in your queue from the App store. There are two ways i found this. Both my macs were getting notifications to update to the new OS X. On one I updated the new OS X and also applied the software update for security and then restarted. The Safari problem got resolved. On the second, in order to experiment I decided to not upgrade to El Capitan but clear the temp App Store files, change settings in Appstore to discourage auto download and then restarted my mac. It did the trick. Type in $TMPDIR../C in your terminal and delete anything that has the name com.apple.appstore. Usually this is the first or the second item on the list. Once you delete, make sure to go back and change the setting for your app store downloads and then restart your machine. I’m going to also try the one recommended by Charles and will report back.
